They seem to be saved her, at least with the current release.

Make sure you have 'Load previous optimal paths at start-up selected'.

Maybe also try updating to the current release.

If it still happens, possibly Exp has lost access to the file it saves the data to. You could try manually deleting it:

C:\ProgramData\Expedition\Optimal2.dat
